The file size limit is 200MB, but it is possible to upload multiple files. I recommend essentially what you have outlined above; ~15 .zip files each containing multiple .wav files, such that each archive is < 200MB.
You could also go with .ogg or .mp3 for a much smaller file size. People tend to prefer the losslessness of .wav, but compressed audio files are perfectly acceptable, especially considering the limited waveforms in beepbox songs. :)
It is ok to link to another site for additional content, but the content you discuss in the description must be present in the downloadable files in a common asset format (wave, mp3, midi, etc.) so that it isn't only a list of links to beepbox.
Please pre-export the beepbox sequences as .wav files and add them to the .zip file.
Heck no. As many as you can make. Only one of them can win, though. Also, all of them should be submitted before the deadline, which has already passed for this challenge. If it's something you already submitted (within the challenge submission timeframe) it should be fine, though. Just add the tags to it.
Although OGA is built with video games in mind, you'll note it doesn't specify "you can use any of the art submitted to this site for video games." As in, you may use the art for anything you want as long as you comply with the license terms; Give credit, don't imply endorsement, see each license details in the FAQ for specifics. :)
