I don't do much with autotiles myself, but I'll throw in my two cents.
I would definetly say that the first option is better, compared to the second. It's much more intuitive, and unless you're using a tilesetter with a preset format, would be the easiest to set up.
Also, what I always do with animated tiles is place the full sets in a line, like you showed. I think that makes the most sense for being user-friendly.
